I never understood why anyone ever has such a problem with your/you're and their/there/they're and its/it's. It always seemed perfectly obvious and sensible to me...

Alright, I'll bite. Yes, while posting, my grammar is more conversational so get over that part (just a disclaimer).
The problem I've seen most often is with words like its/it's. After all, an apostrophe-s is most often used to express ownership. One rare exception is its/it's where the apostrophe-s denotes a contraction of "it is" and the possessive for it is "its." Plenty of other examples exist, but that is one of the easier ones to explain how /it's/ neither obvious nor (necessarily) makes sense. Well, not unless it's spelled out for someone (pun intended).
